Can you just not run, or can you not do anything that has heavy impact on your legs/knees? It depends what your exact injury is.
Swimming is good because it is very low impact but still a good workout. Try the different cardio machines at the gym to see which ones you can do (again, it depends on what your injury is). If it's your ankles you should be able to use a stationary bike, airdyne or a rowing machine. If it's your knees you'll have a harder time finding something.
Then there's always bagwork, burpees, skipping etc.
Let us know why you can't run and we can help better.

Minute drills are a good alternative when your stuck inside and you dont usually need equipment:
Burpees x 30 seconds
Mountain Climbers x 30 seconds
Jumping Jacks x 30 seconds
Pushups x 30 seconds
Prisoner Squats x 30 seconds
Up-Downs x 30 seconds
Rest for 30-60 seconds do 4-6 rounds
Or conditioning circuits
10 medicine ball woodchoppers
15 medicine ball slams
10 burpees
-as little rest as possible only between rounds, 8 rounds
Theres some other free workouts in the articles section at rosstraining.com
